I had the same issue with the missing apps.
Activate automatic app updates in more apps options (NOT firmware update!)
Smart hub reset
Reboot and wait some minutes
Smart hub removes obsolete apps and downloads a full set of new apps- including Samsung apps.
I had to do factory reset too, but only smart hub should do it.

After searching different forums I have found that this is a pretty common problem and it looks like it's Samsung's servers that are the culprit.
Some people report they had to wait a month until the apps magically appeared again.
I have reset Smarthub so many times now and tried so many different configurations on Network/TV etc.. so I think I'll give up. I'll try to contact Samsung support and see what they say, I still have warranty but I guess it will not be worth much if they find SamyGO on the Smart hub.
