Even with new 1107.4 firmware has THE SAME ISSUES AT SOME MKV FILES.....
Sooo.. what can i do?

I had a look at your reports.The file has exactly the same characteristics after your MKVToolNix pass-through so I suppose you just did a remux.Video has constant framerate so no timecode file is needed, and no delay was set in the original MKV. From which media do you play the video?The manual of F6400 states that the TV will not play correctly damaged files so I suppose that a pass-through MKVToolNix fixed some errors in the container/streams.
Had some sync errors myself with stereoscopic top-to-bottom content 1080p but was related to slow access to storage (a faster USB mass storage device fixed the issue) and I noticed it only when I played the file from anywhere but the beginning.
What to do - pass through MKWToolNix all the MKVs with issues.

But these file WAS NOT damaged because everything else i try to play it(Laptop, media player, other tv's) it play like a charm without any problems so.....
