I don't have 40c650, my one is 40c750.
anyway.
I've watched 10gb MKV tonight and no freezes so far, but I think it is to early to say for sure.
I think i need to watch a few more times different MKVs to say that there is a chance it is not freezing anymore.
also would be good if someone who had flashed this firmware could also watch a few MKVs with different sizes and see if it is freezing or not.

When I bought my UE40C6700 in December 2010 I instantly updated firmware to 3005.1.
I've watched a lot of MKVs since then (USB HDD / NFS share) and there never was even a single freeze. Nothing.
So maybe your problems are more likely to originate from badly encoded video than from the Samsung firmware?
But now let's get back to topic please...

no no. 3003 and 3005 were freezing for me too, and freezing a lot.
The thing is that i think i jumped from 1016 to 3003 and there could be a lot of changes between them.
When i flashed 3006 i did a reset though and scanned all channels again. Now i flashed to 3007 and didn't do any resets.
So still has to be tested but I think there are no freezes anymore with 3006 and 3007 as it was with 3003 and 3005. It was not possible to watch any MKVs.
Plus I've notices that 3006 and 3007 are way faster than 3005.
For example when i was turning on TV with 3005 i had to wait a half a minute or so before i could call the TV menu. Now it is working right after i turn TV on.
But again it could be all about the reset after flashing.

If you don't use SSH/Telnet anyway then: yes, it is recommended to update.
If PVR should be disabled after the update there should be no problem to re-enable it because it's very easy.
Hotel-Menu/Service-Menu ist still working.

Does Hack via Internet@TV work again in 3005.1 version?
In 3007.1 doesn't work anymore, but is it possible downgrade? (Thanks)

You could root your TV over HotelMode hack. Look at wiki for more info.
