I don't know about sorting issue.
Do you check it from telnet. How it is "ls -l" output? Does it matches the order at media player menu?

Also you can change view formatting. (from top option menu, press "up" button at your remote several times at media player menu that shows the movies...Than you can change formatting with left - right buttons.
I use first formatting option, I checked my LE40B650 and find that movies in alphabetical order. But Capital letters first. So If you use "same formatting" for all of your files, I guess they are in order.
